Your computer's CPU is its brains. Without it, your computer would be just a pile of metal and platic.
The higher the percentage devoted to a particular process, the more priority it gets when requesting resource to do its job. For example, if you allow your program to use 100% CPU, you will not be able to get anything else done whilst a scan is running. As you mention you can physically set it, just ascertain how impeded you are when a scan is running. If you think you are heavily impeded, reduce the percentage. I'm assuming the 50% is what was set by default; if yes, do not increase it past what the default level is. Basically, the lower it is, the more responsive your computer will be to your requests, but your scans will take much longer to complete.
In conclusion, see how you use your computer and set the value accordingly. I wouldn't go past the default threshold. If you can live with the way things are at the moment, leave things as they are.
I would also not base my decision to buy a new machine purely on this fact (CPU usage). The fact that your program is using 50% CPU isn't a problem. All malware scans, by their very nature, are very resource-intensive. There is no guarantee that if you bought a new machine, its CPU resource meter would be below 50% when a scan runs. In fact, before you consider buying one, try timing the scans for a period when you know you will not be using it.
